So, not sure if this has been said before in this thread, but I think it could be Jack's body double from TPS, well, if he's different to the body double in BL2, which I'll assume he is for now.
Reasoning: 1)He has a voice changer, like the stranger. 2)He'd wear a mask since he looks like Handsome Jack, which would be more than a little suspicious. 3)Chances are he has some kind of access to the Hyperion Moon Base and Jack's room since he essentially had to pretend to be Jack 24/7, so he could've got the conference call from Jack's room.
Only immediate problems are he doesn't really have any motives for doing it, if he is the Jack's body double from BL2, and as far as we know he hasn't lost anyone, but anyway, it was just a thought.

Don't think it's "Jack", since no motive, and would be confusing for non-borderlands palyers. Buut, I think someone on Telltale figured out his identity. Prepare to see the truth.  See the similarities? Looks like our little Dumpy got upgraded.

I think it's Moxxi. I know this is a bit of an old theory but Episode 4 convinced me that it really could be her, whereas prior I never took a stance on this person's identity. My reasoning: 1. We know that Moxxi was searching for the Gortys Project by her dialogue to Zer0 at the end of Episode 1. As we all know Zer0 was unable to find anything, while our intrepid heroes, on the other hand, stumbled directly into it. She had the knowledge of its existence. And assuming she stayed in Sanctuary after Handsome Jack's defeat (Pretty safe bet if you ask me) she was in all likelihood there when Brick and Mordecai dragged Athena in to town so she could relate the events of TPS to Lilith. The last people Athena was with... you guessed it kiddos, Rhys and Fiona who were hot on the tail of the Gortys Project when Athena last saw them when she was captured at the Dome. 2. Moxxi would have relatively easy access to the Conference Call (Assuming a theory about Episode 5 is true). If this theory comes to pass, that the BL2 VHs show up and rekt Helios in Episode 5, you know they'd loot the shit out of Jack's office. Which is where the Conference Call was located. As a Legendary drop no Vault Hunter worth their obscenely high body count would pass up a chance to get that baby. Again, if this happens (My theory kinda needs it to, doesn't it?) she probably borrowed the gun from the VHs (Maybe Zer0 himself?), suited up, and went to find Rhys and Fiona. Now, for her motivation... Episode 4 spoilahs but you probably see where this is going. 3. Scooter's death. Scooter, her son, died so that Rhys and Fiona could get to Helios and the final Gortys piece. She isn't just looking for info about the Gortys Project or the Vault anymore. She's looking for closure about her son's death, and possibly if the AI Handsome Jack had anything to do with it. The Stranger even mentions right after Fiona tells about Scooter's death that he/she/they know what it's like to lose someone you care about. Plus, not sure if this is really relevant, but after learning of how Scooter died the Stranger doesn't say a single word for the rest of the Episode. Almost as if they had already found what they were looking for. The Moxxi theory is the one I'm sticking with. She has motive by the bucket load, opportunity, and access to the Conference Call (Provided Episode 5 goes as I predict). She seems to make the most sense and we've already been introduced to her via her posters in Episode 1 and her transmission to Zer0 about Gortys.

This is the most convincing theory I've heard for it so far, I think you could very well be right.

I was thinking of Zer0 long time back, because he knew bout Gortys, but I forgot he got the quest from Moxxi. And yeah, the thing with Scooter and how Stranger comments on it fits a lot too. Just, would Moxxi really go out into Wastelands herself to capture them, instead of sending Zer0, or any other VH to bring them to her? It is a personal matter now, but still. All 6 Bl2 vault hunters showing up to fuck shit up would be badass. Rip Jack again, if it happens.

She's certainly not Vault Hunter level of badass but I think she's capable enough that she can easily handle herself against the normal bandits that litter Pandora's surface, especially with a Legendary weapon like the Conference Call at her disposal. As for the disguise, well, depending on how much she knows she might be worried that Handsome Jack's AI is still inside Rhys. She and Jack absolutely despise each other. Maybe the mask isn't so Fiona and Rhys won't recognize her, but so Jack won't, provided he's still inside Rhys during the present day. Not even we, the players, know if he is or not. So, bing bang boom, valid reason for disguising herself as well. Also, I would love to see the 6 BL2 Vault Hunters wipe out Helios. And there is a lot of'em. Like, I saw some people saying it was "0ne" guy from BL2 dlc. It's totally not him, but I'm curious what's the deal with him. I thought 0ne was more of a message to Zer0, that he finally found a good challenge, but people mostly think that it's a person. They both can be aliens for all we know. I hope it gets explained in BL3.

If vault hunters appear and fuck up the moon base, I am very, very fucking happy I didn't choose to rule Hyperion, that'd make Rhys instantly be a target for the vault hunters, since he's helping Jack.
