They never implied that the two were lovers. After we learn of his partner, we later learn that he was so protective over Gus because Gus gave him money to go through school, or something along those lines.
As for the box cutter, that was morally bad, but it made sense. They identified Victor. Three witnesses got a good look at him. Victor could have brought Gus' whole empire down, just because he showed his face. On top of that, he acted without Gus or Mike's permission, which, while it was a minor offense, didn't help his chances with Gus. The added benefit of scaring the living shit out of Walt and Jesse helped Gus finalize his decision. Gus was a pure business man. Doing what made the most sense.

Playing as Gus would be pretty cool, when I think about it. He had to go through a lot of bullshit for sure, to build his great drug empire. Hell, I'd buy Telltale breaking bad game even if Walter Jr was the protagonist and the gameplay was cooking breakfast and going to school.
